If you install a program and there are leftover folders, can you run a registry restore like Tweaking.com's and go back to when the folders did not exist and therefore would not now appear?

File & folders are not registry settings, so the answer is no.
I think Iobit Uninstaller is a good choice. It has an intuitive interface.
