On Windows 8.1, AIO was unable to repair some of those errors.
I have three CBS logs. The first written by AIO, the second by an elevated command prompt after AIO had finished and while still in Safe mode, and the third from an elevated command prompt once the system had restarted in normal mode.
Which of these would be of assistance to anyone trying to help?

Download and run SFCFix.exe and that will give a more concise report and may even fix what sfc /scannow can't.

However, as you are using Win 8.1 open a Command Prompt (Admin) and enter -
dism /online /cleanup-image /checkhealth and that will tell you if the volume is repairable.
If it says it is then enter dism /online /cleanup-image /restorehealth
This can appear to hang at 20% but will complete and then run another sfc /scannow to see if corruption remains.

Thank you Boggin, those two command lines cured the problem. I have run the system file check a couple of times since and everything is fine now.
I've downloaded SFCfix.exe and put it my Cleaner's Cupboard folder for possible future use.

That's good to see.
Remember, you need to run a sfc /scannow before SFCFix.exe as it needs a CBS file to work on.
